Has anyone determined if there's a formula for how the WSOP determines their prize payouts?

Looking at the Main Event in particular, all the numbers tend to be nice round numbers, indicating to me that it's not percentage-based. Is it just done manually once the tournament is already underway?

I don’t know if there’s a specific formula for most tournaments; I’d guess there is. But for the final table of the main event, they definitely do it manually once registration closes.
